flashing roof roofing lead

Our builders did this messy job of the flashing on our extension. BC said they put cavity trays in too low. Our plans show a 150mm upstand. The other side of the roof was done correctly. Any ideas how this could be fixed?

hi, I am getting my loft converted and just wanted to check if the roofers should have used step flashings or not as most of my neighbours do have them but we created more headroom in the loft so the ridge beam is higher so there is less space for the lead flashings. See pics below. Any info...
