You could remove the length of loose lead flashing,
and clean out the mortar bed, and then slip the flashing back into the bed,
drive in a couple of lead wedges to hold it in place,
and point up in sand and cement.
wedges are little off-cuts of rolled up lead.
The roof covering seems to be fibre cement slate - is this the case?
