Just a quicky :D

My structual engineer has only specified on the BR drawings for the new extension floor joists as 200 x 50 @400mm intervals.
The floor is only 3.1m in span, is it ok to use C16's as apposed to C24's?

In a word...yes :D

In fact, 50X175 C16 would be fine too, but your SE has probably specified 200 deep joists dur to depth of beams or existing joists...
 
Any change to what has been specified on the SE drawings should be run past the SE..

If he has not spec'd c24 then you use c16 - which is the standard grade to use
 
Maybe the added joist depth is to accommodate insulation over a garage perhaps?
 
There is going to be a bedroom above and has spec'd 100mm rockwool inbetween.
