Traditionally timber slivers are glued and tapped down into gaps but it's a little arduous. A recent suggestion but not tested by me, was to use expanding foam. It sounds a good idea if the boards are to be painted, but maybe not for a natural finish. Browsing in the decorating section I did notice a question about caulking, but didn't check replies.
