They are about 3 foot tall, but now all of the flowers have fallen off, do I cut them back down to the ground or will they flower again............

Leave them and they will make an "attractive" big round ball of seeds on the top of the stalk.
You can use these to grow more onions next year, if you want to.
If you cut the whole plant down you will weaken the bulb for next year.
It will not flower again this year.
