Is it laminate glass by any chance? If so , seeing as it doesn't look like its puttied , then I would say some moisture has got between the panes of glass and is slowly discolouring the inter layer . What did you use to refurb the doors ? certain chemicals will effect the interlayer in Lami ,if its not been sealed prior to installation
I stripped them back to bare wood as far as possible and replaced some rotten frames. There wasn't any putty to be seen at all. I guess that is the problem. All panes need putty right? Door has not had attention for a while.

no don't putty them in , you have beading lol. Linseed putty reacts with the lami interlayer! your best bet , replace the lami with 4mm toughened glass, there is then no interlayer to discolour
