I'm doing some work under he floorboards soon and as I keep hearing that pipes should be lagged I am considering doing so. However, the upstairs pipes run mostly under the main thoroughfairs and offer a pleasant underfloor heating effect and add to the warmth in the rooms (which have thermostatically controlled radiators). It's only a small house and the pipe runs are relatively short. Is it really worth lagging them? Any opinions?

Yes, especially below ground floors in unheated spaces. Not so important for pips between floors.
