Leak through gap in wall for flashing

I have a single story flat roofed extension attached to the main building. The slit that was cut into the main building to insert the flashing into is quite large (about 1cm thickness). It also seems the gap goes all the way through the wall too. On rainy days (dependant on the direction of the rain) water can get in through the gap and I am wondering what I should do to remediate this issue. I was thinking about filling the entire strip with some mortar. Thoughts? advise?

lack of cavity trays is the likely problem
There are no cavities in the original building nor the extension. The walls are constructed of a weird blackish concrete type material.
 
Ok , maybe breeze block .

I'm guessing then it's rendered? If so is it intact?
Is flashing pointed /sealed into the chase ?

Correct on both questions.
Not sure what you mean by sealing however - I am guessing you are asking whether the chase is mortared up ? Well, when I was doing some repair work and ripped out some plasterboard on the adjecent wall in the main buidling, I could see some light where the flashing is located so the answer is probably a no.
