Ongoing issues with chimney/roof

Hi there, just a quick opinion on a longstanding issue we have had and various attempts by roofers to eliminate issues with water ingress on a stone chimney stack. We had lead done 2/3 times - a false chimney blocked then removed, stack repointed and application of solution applied (in case it was the porous stone) It's only ever a noticeable problem with a lot of rain + wind. The last roofer was pretty good and leadwork all replaced very recently, with two days of rain and wind hitting it I went up in the loft to check and was dismayed to see it extremely obvious water is getting in. But hang on, every time this has happened previously (each time we have a proper storm, about every 2 years!) the water has always been clear. This year after the cold snap (and getting regular delivery of kiln dried) we have had the fire on loads, constantly. Previous times just very occasionally.

Given the water is black does this simply mean my issue must be with ingress getting into the chimney itself (which people say they had checked before, but now I'm thinking this must be the probable clue given the colour). Note we have the old style ornamental pot that has "gills" which is attached to a clay liner that also has a metal liner when the wood burner got fitted 17 years back. I don't have any closer pictures of the chimney itself but hopefully you get the idea (or I can take one if needed once the storm passes, I may blow out of the Velux).

Any more thoughts please??

Hoping to not need a full rebuild of the chimney, maybe just the pot removing (scaffold is still up but still awaiting builder to visit back)

A lead chimney tray does not require a full chimney rebuild. It's quite straightforward with the scaffold in place.
