Paint spots prior to staining stairs

Hi all, I've sanded and removed almost all the old paint from my stairwell, but there are just some small spots I can't remove as too deep in the wood and hard to get areas where a sander is not possible and heat gun or liquid stripper just doesn't remove them.

I want to stain the stairs and I'm worried the small white sports will show, is there any way I can cover these? I was thinking about a neutral wood filler but there are a lot of small spots and areas in the corners of riser and tread, they are very small but noticeable at moment. Even a small matching walnut or oak type paint perhaps....just not sure here!

Any ideas?
