Vinyl flooring in bathroom

Renovating bathroom and have received conflicting advice whether to lay flooring then install toilet and sink, or install first then vinyl.

Obviously easier to install vinyl first but is that right?

I have vinyl installed with my toilet on top of it.
Unfortunately I didn't use brass screws and the ones I did have rusted.
Even worse, my wife now wants to change the flooring to something else.

How about put the vinyl down and put the toilet on top, mark and cutout the hole then fit the toilet?
