Prior approval for an additional storey class AA doesn't let you build on top of an extension or put windows in the side walls. However once this is approved can you then apply for full planning to put an additional storey on top of an extension and put windows in the sides ?

You can apply for anything you like. Whether it'll be approved is a whole different story.
And whether the foundations can accept a 2nd storey is another matter
