If my old man fits windows for me but isn't FENSA or otherwise registered, is it still the the case that building control can approve the windows if I lump the windows in with building certificate works I'm getting done at the same time?

You'll need to ask your local Building Control, as they all have their own pricing lists, as well as there are private companies. Generally, they offer a 50% reduction when adding something on.

What I mean is, can windows be dealt with through a building certificate if a fitter isn't fensa or otherwise registered?
 
Yes building control can certify it, but you can't lump it in with any other unrelated work, you will be charged for both.

Cool, thanks. It's fine because the windows will be part of an extension that is subject to building regs.
