I understand about the putty but that is now too late. getting that out again without breaking the glass would be almost impossible.

That aside, my issue is why is water travelling upwards ?

It's called 'Capillary action' - https://en.m.wikipedia.org/wiki/Capillary_action just needs a narrow gap (sub 1mm)

In that case, if I seal the end from the outside with silicone it should cure it.

I have treated the rotten wood with Ronseal and filled with wood filler. painted it with Weatherseal and low and behold the rain is already bubbling the paint

Why ?
