That is exactly what I was thinking.

As to to maintenance, this is very unlikely to be an issue and if you did have to get to the pipes if you loose-lay the EPDM with an edging strip then you could you could roll it back to gain access

I was suggesting that you build the roof below the pipe and run the roof covering up to the wall.
You then fix a level batten underneath in line with the lowest part of the pipe... and a level batten above in line with the highest part of the pipe.

From these battens, build a plywood box around the pipe, and affix the proper flashing at the top of this.

So you would have a long box attached to the top of your shed.

This would mean you can remove the box to access the pipe without affecting the shed roof.
